1. Cerebellar Granule Neuron Preparation
<ol>
 <li>Autoclave approximately 100 25 mm diameter coverslips (Table 1).</li>
 <li>Place coverslips in a 50 ml sterile tube containing sterile poly-D-lysine solution (Table 2). Place on a rotating platform for 2 h to coat the coverslips.</li>
 <li>Dry coated coverslips on sterile tissue paper in a laminar flow hood (Table 1).</li>
 <li>Place coverslips into sterile 6-well plates and warm in a CO2 incubator (Table 1). Coverslips can be stored for 1 month at 4&deg;C for before use.</li>
 <li>Euthanize a 7 day old Sprague Dawley rat pup according to local ethical committee guidelines. We euthanized pups using cervical dislocation.</li>
 <li>Dissect the cerebellum and place it in a sterile petri dish containing a phosphate buffered salts solution (solution B, Table 3).</li>
 <li>Repeat steps 1.5 and 1.6 for 4-6 rat pups.</li>
 <li>Cerebella are then placed on the sterile stage of a McIlwain Tissue Chopper (Table 1). Tissue is chopped at 375 &mu;m intervals before rotating the stage through 90&deg; and repeating the process.</li>
 <li>The chopped cerebella are transferred into a trypsin solution (solution T, Table 4) which had previously been warmed to 37 &deg;C.</li>
 <li>Incubate cerebella at 37 &deg;C for 20 min with gentle agitation approximately every 5 min.</li>
 <li>During tryptic digestion, flame polish three sterile glass pipettes (Table 1) using a Bunsen flame. Use the flame to create a fine bore, a medium bore and a wide bore at the respective mouths of the pipettes.</li>
 <li>After 20 min incubation in solution T, add 20 ml of a trypsin / DNase inhibitor solution (solution W, Table 5) to the cerebellar suspension and pellet cells at 1,000 g for 1 min in a benchtop centrifuge (Table 1).</li>
 <li>Decant the supernatant and resuspend the cell pellet in 1.5 ml of a concentrated trypsin / DNase inhibitor (solution C, Table 6) using the widest bore pipette.</li>
 <li>Triturate the cells using first the wide bore pipette, then the medium bore and finally the narrow bore until the cell suspension is homogenous. This is a key step, the suspension must be homogenous at this stage.</li>
 <li>Layer the cell suspension on top of 10 ml of a prewarmed (37&deg;C) bovine serum albumin supplemented Earles Balanced Salts Solution (Table 7) in a sterile 15 ml tube.</li>
 <li>Centrifuge the suspension for 5 min at 1,500g and resuspend the cell pellet in 2 mls of prewarmed (37&deg;C) culture medium (Table 8).</li>
 <li>Estimate the cell number using a haemocytometer (Table 1) and dilute the cell suspension to a final density of 3.3 x 106 cells per ml.</li>
 <li>Cells are plated by adding 75 &mu;l of the cell suspension to the centre of poly-D-lysine-coated coverslips (final density 2.5 x 105).</li>
 <li>The culture plates containing the coverslips are placed in the CO2 incubator for 60 min to allow the cells to adhere.</li>
 <li>Add 1.5ml of culture medium into each well taking care not to disturb the plated cells and return the culture plates to the CO2 incubator.</li>
 <li>The following day replace the culture medium with fresh culture medium supplemented with the mitotic inhibitor cytosine arabinoside (Table 8). This arrests proliferation of glial cells in culture.</li>
</ol>
2. Experimental Setup
<ol>
 <li>Basic experimental setup should consist of the following (see Tables 1 and 9 for specific equipment and software used):
 <ul>
 <li>Inverted epi-fluorescence microscope</li>
 <li>Cooled CCD camera</li>
 <li>Fluorescent light source (monochromator or filter wheel)</li>
 <li>Gravity perfusion apparatus</li>
 <li>Imaging chamber with parallel platinum electrodes</li>
 <li>Electrical stimulator</li>
 <li>Computer</li>
 <li>Image acquisition software</li>
 </ul>
 </li>
 <li>Experiments should be performed in the dark or under red light conditions with minimum fluorescent illumination of the sample to avoid FM dye bleaching.</li>
 <li>Experiments are carried out at room temperature. If physiological temperature is required, a temperature-controlled perfusion system may be used.</li>
</ol>
3. Sample Preparation
<ol>
 <li>Cultures should be used after 8-12 days in vitro.</li>
 <li>Transfer a single coverslip to saline solution (Table 10) for 10 min at room temperature to allow stabilisation in new medium.</li>
 <li>Remove the coverslip, dry its underside and the area surrounding the attached cells with a small piece of paper towel or absorbent paper.</li>
 <li>Using silicone grease (Table 2), glue the coverslip to the underside of the imaging chamber. Cells should be between the two parallel wires. Sufficient silicone grease should be used to completely seal the chamber but without any grease entering the center of the bath chamber.</li>
 <li>Gently fill the bath chamber with ~260 &mu;l saline solution and then fill the input tubing with the same solution.</li>
 <li>Glue a clean coverslip with silicone grease to the top of the chamber to seal it. The input and output tubing can be used to remove any air bubbles trapped in the chamber. It is important that the electric circuit is not interrupted by air bubbles.</li>
 <li>Immobilise the imaging chamber in a stainless steel platform and check for leaks by gently perfusing saline solution through the input tubing.</li>
 <li>Mount the assembled chamber on the stage of an inverted microscope, and connect the chamber to a gravity perfusion system, having first primed the inlet with saline solution.</li>
 <li>Attach connecting wires of the chamber to the electrical stimulator.</li>
 <li>Add a drop of immersion oil to the objective if an oil lens is used. Focus on the cells in the middle of the chamber using bright field illumination.</li>
</ol>
4. S1 Phase
<ol>
 <li>Perfuse neurons with 1.5 ml of FM dye (Table 2) diluted in saline solution.</li>
 <li>Stimulate neurons to evoke dye uptake using the attached stimulator.</li>
 <li>After stimulation, perfuse neurons with fresh saline solution for 2 min to wash away excess FM dye (flow rate 7 ml / min). Glial contamination in the CGN culture system is less than 5%14, therefore this time frame is sufficient to remove dye.</li>
 <li>Leave neurons to rest for 8 min.</li>
 <li>During this interval, locate axonal networks where individual FM dye-loaded nerve terminals are visible using fluorescein wavelengths (excitation, 480 nm; emission, &gt; 550 nm). Avoid areas with clusters of cells. Keep illumination to a minimum at this step, since intense excitation can result in dye phototoxicity. Obvious signs of this are blebbing of axons and a lack of dye unloading (due to dye fixing).</li>
 <li>Re-focus image immediately before image acquisition since a slight drift may have occurred during the rest period.</li>
 <li>Begin time-lapse image acquisition at the rate of 1 frame every 4 s.</li>
 <li>After acquiring 5 - 10 baseline images, evoke exocytosis of the RRP by delivering a 30 Hz stimulation for 2 s (60 action potentials)8. Commence stimulation manually immediately after frame capture.</li>
 <li>After acquiring another 10 images, evoke SV exocytosis of the RP using three stimulations of 40 Hz for 10 s (400 action potentials), each 30 s apart8.</li>
 <li>Acquire another 5 - 10 images and then pause image acquisition.</li>
</ol>
5. Recovery Phase (see Figure 2)
<ol>
 <li>Allow neurons to recover over at least 20 min.</li>
 <li>Optional - If the effect of a drug on endocytosis is to be tested, perfuse neurons with drug solution during this period (Figure 2b) 3,8.</li>
</ol>
6. S2 Phase
<ol>
 <li>Repeat S1 phase protocol (section 4) for a control experiment using the same field of view as in S1.</li>
 <li>Optional - If the effect of a drug on endocytosis is to be tested, perfuse neurons with the drug solution supplemented with FM dye (Figure 2b)3,8.</li>
 <li>Optional - Alternatively if drug effects on exocytosis are of interest, perfuse neurons with the drug solution both before and during the RRP and RP unloading stimuli (Figure 2c)3.</li>
</ol>
7. Data Analysis
<ol>
 <li>Use ImageJ and Microsoft Excel or similar software for data analysis.</li>
 <li>For analysis, an image sequence in stack format is required. Some imaging software may export sequences as single images. If this is the case, convert images to a stack using an ImageJ built-in function Image&gt;Stacks&gt;Images to stack.</li>
 <li>Adjust the brightness and contrast of the stack to maximize the dynamic range. Image&gt;Adjust&gt;Brightness/Contrast (Figure 3a).</li>
 <li>If significant horizontal drift has occurred during the experiment, run StackReg (<a href="http://bigwww.epfl.ch/thevenaz/stackreg/">http://bigwww.epfl.ch/thevenaz/stackreg/</a>) and TurboReg (<a href="http://bigwww.epfl.ch/thevenaz/turboreg/">http://bigwww.epfl.ch/thevenaz/turboreg/</a>) plugins on ImageJ to align image stack (Figure 3b).</li>
 <li>Run Time Series Analyzer plugin (<a href="http://rsbweb.nih.gov/ij/plugins/time-series.html">http://rsbweb.nih.gov/ij/plugins/time-series.html</a>) (Figure 3c).</li>
 <li>Define regions of interest (ROIs) over at least 90 nerve terminals. These should be identical (circular ROIs with 1.5 &mu;m diameter) It is helpful to toggle between the images before and after dye unloading to reveal active nerve terminals (alternatively a pre-stimulation image can be subtracted from a post-stimulation image). An ideal ROI size is one that is slightly bigger than a typical nerve terminal (Figure 3c).</li>
 <li>Obtain the total/integrated fluorescence intensity of each ROI over time and export to Microsoft Excel (Figure 3d and 4a).</li>
 <li>Normalise ROI traces to the same arbitrary value by aligning traces in the plane of the Y-axis for the first unloading stimulus in both S1 and S2 phases (Figure 4b-c). This is to control for small variations in background fluorescence intensity.</li>
 <li>Measure the absolute decrease in fluorescence evoked by each unloading stimulus in arbitrary fluorescence units for S1 and S2 as follows (Figure 4d):
 <ul>
 <li>RRP = Change in fluorescence (&Delta;F) triggered by 30 Hz 2 s</li>
 <li>RP = Sum of &Delta;F triggered by 3 x 40 Hz 10 s</li>
 <li>Total recycling pool = RRP + RP</li>
 </ul>
 </li>
 <li>For each relevant parameter in 7.9, calculate the mean value over all nerve terminals of a single experiment.</li>
 <li>For statistical analysis, mean values obtained from multiple independent experiments can be averaged. The number of coverslips rather than the number of nerve terminals should be used as the statistical n.</li>
</ol>
8. Representative Results:
A control experiment where CGNs underwent two rounds of identical loading and unloading steps is represented in Figure 5. When commencing a series of experiments, it is essential that a control experiment such as this is performed each day to confirm that S1 and S2 are comparable before varying experimental conditions during S2.
In this example, CGNs were loaded with 10 &mu;M FM1-43 using an 80 Hz 10 s stimulation (Figure 5a). Figure 5b shows FM1-43-loaded nerve terminals represented by fluorescent puncta. ROIs were defined over 90 nerve terminals as shown in Figure 5c. The same set of ROIs was used for both S1 and S2. During both unloads, the RRP was first unloaded with a 30 Hz (2 s) stimulation followed by RP unloading with 3 sequential 40Hz (10 s) stimuli (Figure 5a). The fluorescence drop during each stimulus can be clearly observed and quantified (Figure 5d-e). When examined, the fluorescence drops corresponding to the RRP, RP and total recycling pool were comparable in both S1 and S2. In addition, 20% of recycled SVs resided in the RRP while 80% resided in the RP in both S1 and S2.

FM dyes are extensively used to investigate nerve terminal function in many neuronal preparations. They have been employed mainly to monitor the extent of either SV endocytosis, SV turnover or the kinetics of exocytosis6. The described protocol extends these studies to examine the differential unloading of specific SV pools. This provides additional information regarding the replenishment of SV pools and also their extent of mobilisation. 
FM dyes can be used to label multiple rounds of SV recycling within the same nerve terminals. We have exploited this property and designed protocols in which SV turnover in each terminal can be monitored twice in the same nerve terminals. This provides an accurate internal control, which is essential due to the heterogeneous nature of SV recycling in parallel nerve terminals11. Via the use of the S1 phase as an internal control, the refilling of the RRP, RP and the total SV pool in the presence of drugs can be reliably and directly compared. 
In addition to providing information of the absolute size of the recycling, RRP and RP pools under different stimulation conditions, this protocol can also provide data for the following &#x2013; 1) The partitioning of SVs between the RRP and RP as a function of the recycling pool for S1 and S2, 2) the relative size of the S2 pools (RRP and RP) as a function of total S1 recycling pool and 3) the relative size of any defined SV pool in S2 as a function of the same pool in S1. This particular protocol will not provide information on unloading kinetics however, since the acquisition time is too slow (for kinetic measurements acquisition times should be as rapid as possible and unloading automatically synchronized to image capture).
Our 30 Hz 2 s stimuli evokes an identical extent of RRP unloading to hypertonic sucrose8. Since the size of the RRP is defined by hypertonic sucrose unloading15, we can state that this protocol unloads all RRP SVs, in agreement with studies in hippocampal neurons16. The reserve pool is almost completely depleted by three trains of 400 stimuli (40 Hz 10 s each) since this stimulation unloads an identical amount of dye to a paradigm (2 stimuli with 50 mM KCl) that depletes 95% of all dye-labelled SVs8,17. Accurate quantification of the size of both the RRP and reserve pool is also dependent on acquiring information within the linear dynamic range of the CCD camera. 
This simple protocol can also be modified further. The strength of loading stimuli can also be varied to determine how neuronal activity and different endocytosis modes affect SV pool replenishment. Furthermore, greater than two cycles of loading and unloading can also be performed if required. This protocol can also be used in cells transfected with either overexpression or shRNA vectors. Due to the low transfection efficiency of primary neuronal cultures, expressed proteins must be tagged with fluorescent proteins. It is essential that these fluorescent tags do not interfere with the FM dye signal (use cyan or red proteins, for example). In this instance, nerve terminals from transfected and non-transfected cells in the same field of view can also be compared as an additional control8. In such experiments a comparison of the extent of loading between S1 and S2 loads is of little value, since the perturbation is present during both loads. Partitioning of dye between SV pools can still be visualized however8.
Genetic reporters called pHluorins can also be employed to monitor SV exocytosis and endocytosis in primary neuronal culture. These probes use a pH-sensitive green fluorescent protein to the pH environment of luminal domains of tagged SV proteins such as VAMP, synaptophysin and VGLUT118. When used in conjunction with vesicular ATPase inhibitors, pHluorins can report both the kinetics and extent of SV pool mobilization19. The FM-dye based approach described here has some advantages over the pHluorin technique, Firstly, FM dyes provide information on which SV endocytosis mode replenishes the RRP and reserve pools8. Secondly specific SV pools can be labeled with FM dyes that have different spectral properties20 and finally there is no requirement for transfection. FM dyes cannot provide information on SV traffic between the resting and recycling SV pools however (in contrast to pHluorins19), since by definition SVs have to be loaded with dye during endocytosis to be visible. Thus both FM dyes and pHluorins have strengths and weaknesses and are most powerful when utilized in independent experiments to address the same question.
High quality images are essential for valid analysis and reproducible results. While horizontal drift can be easily corrected, experiments where there is a drift in the Z-axis cannot be recovered. For this reason, it is important to re-focus images before commencing the S1 and S2 unloads. In cases when a significant fluorescent decay has occurred, decay corrections may be applied (usually by subtracting a previously recorded trace from FM-loaded cells in the absence of stimulation). However, it is suggested that decay correction is only performed for graphical representation and not to be used for any quantitative analysis.

After neurotransmitter release in central nerve terminals, SVs are rapidly retrieved by endocytosis. Retrieved SVs are then refilled with neurotransmitter and rejoin the recycling pool, defined as SVs that are available for exocytosis1,2. The recycling pool can generally be subdivided into two distinct pools - the readily releasable pool (RRP) and the reserve pool (RP). As their names imply, the RRP consists of SVs that are immediately available for fusion while RP SVs are released only during intense stimulation1,2. It is important to have a reliable assay that reports the differential replenishment of these SV pools in order to understand 1) how SVs traffic after different modes of endocytosis (such as clathrin-dependent endocytosis and activity-dependent bulk endocytosis) and 2) the mechanisms controlling the mobilisation of both the RRP and RP in response to different stimuli.
FM dyes are routinely employed to quantitatively report SV turnover in central nerve terminals3-8. They have a hydrophobic hydrocarbon tail that allows reversible partitioning in the lipid bilayer, and a hydrophilic head group that blocks passage across membranes. The dyes have little fluorescence in aqueous solution, but their quantum yield increases dramatically when partitioned in membrane9. Thus FM dyes are ideal fluorescent probes for tracking actively recycling SVs. The standard protocol for use of FM dye is as follows. First they are applied to neurons and are taken up during endocytosis (Figure 1). After non-internalised dye is washed away from the plasma membrane, recycled SVs redistribute within the recycling pool. These SVs are then depleted using unloading stimuli (Figure 1). Since FM dye labelling of SVs is quantal10, the resulting fluorescence drop is proportional to the amount of vesicles released. Thus, the recycling and fusion of SVs generated from the previous round of endocytosis can be reliably quantified.
Here, we present a protocol that has been modified to obtain two additional elements of information. Firstly, sequential unloading stimuli are used to differentially unload the RRP and the RP, to allow quantification of the replenishment of specific SV pools. Secondly, each nerve terminal undergoes the protocol twice. Thus, the response of the same nerve terminal at S1 can be compared against the presence of a test substance at phase S2 (Figure 2), providing an internal control. This is important, since the extent of SV recycling across different nerve terminals is highly variable11.
Any adherent primary neuronal cultures may be used for this protocol, however the plating density, solutions and stimulation conditions are optimised for cerebellar granule neurons (CGNs)12,13.

Studying Synaptic Vesicle Pools using Photoconversion of Styryl Dyes

The fusion of synaptic vesicles with the plasma membrane (exocytosis) is a required step in neurotransmitter release and neuronal communication. The vesicles are then retrieved from the plasma membrane (endocytosis) and grouped together with the general pool of vesicles within the nerve terminal, until they undergo a new exo- and endocytosis cycle (vesicle recycling). These processes have been studied using a variety of techniques such as electron microscopy, electrophysiology recordings, amperometry and capacitance measurements. Importantly, during the last two decades a number of fluorescently labeled markers emerged, allowing optical techniques to track vesicles in their recycling dynamics. One of the most commonly used markers is the styryl or FM dye 1; structurally, all FM dyes contain a hydrophilic head and a lipophilic tail connected through an aromatic ring and one or more double bonds (Fig. 1B). A classical FM dye experiment to label a pool of vesicles consists in bathing the preparation (Fig. 1Ai) with the dye during the stimulation of the nerve (electrically or with high K+). This induces vesicle recycling and the subsequent loading of the dye into recently endocytosed vesicles (Fig. 1Ai-iii). After loading the vesicles with dye, a second round of stimulation in a dye-free bath would trigger the FM release through exocytosis (Fig. 1Aiv-v), process that can be followed by monitoring the fluorescence intensity decrease (destaining).

Although FM dyes have contributed greatly to the field of vesicle recycling, it is not possible to determine the exact localization or morphology of individual vesicles by using conventional fluorescence microscopy. For that reason, we explain here how FM dyes can also be used as endocytic markers using electron microscopy, through photoconversion. The photoconversion technique exploits the property of fluorescent dyes to generate reactive oxygen species under intense illumination. Fluorescently labeled preparations are submerged in a solution containing diaminobenzidine (DAB) and illuminated. Reactive species generated by the dye molecules oxidize the DAB, which forms a stable, insoluble precipitate that has a dark appearance and can be easily distinguished in electron microscopy 2,3. As DAB is only oxidized in the immediate vicinity of fluorescent molecules (as the reactive oxygen species are short-lived), the technique ensures that only fluorescently labeled structures are going to contain the electron-dense precipitate. The technique thus allows the study of the exact location and morphology of actively recycling organelles.

FM dyes have been of invaluable help in the understanding of synaptic dynamics. FMs are normally followed under the fluorescent microscope during different stimulation conditions. However, photoconversion of FM dyes combined with electron microscopy allows the visualization of distinct synaptic vesicle pools, among other ultrastructure components, in synaptic boutons.

Analysis of Dendritic Spine Morphology in Cultured CNS Neurons

Dendritic spines are the sites of the majority of excitatory connections within the brain, and form the post-synaptic 
compartment of synapses. These structures are rich in actin and have been shown to be highly dynamic. In response to classical Hebbian plasticity 
as well as neuromodulatory signals, dendritic spines can change shape and number, which is thought to be critical for the refinement of neural 
circuits and the processing and storage of information within the brain. Within dendritic spines, a complex network of proteins link extracellular 
signals with the actin cyctoskeleton allowing for control of dendritic spine morphology and number. Neuropathological studies have demonstrated that 
a number of disease states, ranging from schizophrenia to autism spectrum disorders, display abnormal dendritic spine morphology or numbers. 
Moreover, recent genetic studies have identified mutations in numerous genes that encode synaptic proteins, leading to suggestions that these 
proteins may contribute to aberrant spine plasticity that, in part, underlie the pathophysiology of these disorders. In order to study the potential 
role of these proteins in controlling dendritic spine morphologies/number, the use of cultured cortical neurons offers several advantages. Firstly, 
this system allows for high-resolution imaging of dendritic spines in fixed cells as well as time-lapse imaging of live cells. Secondly, this in 
vitro system allows for easy manipulation of protein function by expression of mutant proteins, knockdown by shRNA constructs, or pharmacological 
treatments. These techniques allow researchers to begin to dissect the role of disease-associated proteins and to predict how mutations of these 
proteins may function in vivo.

Lateral Diffusion and Exocytosis of Membrane Proteins in Cultured Neurons Assessed using Fluorescence Recovery and Fluorescence-loss Photobleaching

Membrane proteins such as receptors and ion channels undergo active trafficking in neurons, which are highly polarised and morphologically complex. This directed trafficking is of fundamental importance to deliver, maintain or remove synaptic proteins.
Super-ecliptic pHluorin (SEP) is a pH-sensitive derivative of eGFP that has been extensively used for live cell imaging of plasma membrane proteins1-2. At low pH, protonation of SEP decreases photon absorption and eliminates fluorescence emission. As most intracellular trafficking events occur in compartments with low pH, where SEP fluorescence is eclipsed, the fluorescence signal from SEP-tagged proteins is predominantly from the plasma membrane where the SEP is exposed to a neutral pH extracellular environment. When illuminated at high intensity SEP, like every fluorescent dye, is irreversibly photodamaged (photobleached)3-5. Importantly, because low pH quenches photon absorption, only surface expressed SEP can be photobleached whereas intracellular SEP is unaffected by the high intensity illumination6-10. 
FRAP (fluorescence recovery after photobleaching) of SEP-tagged proteins is a convenient and powerful technique for assessing protein dynamics at the plasma membrane. When fluorescently tagged proteins are photobleached in a region of interest (ROI) the recovery in fluorescence occurs due to the movement of unbleached SEP-tagged proteins into the bleached region. This can occur via lateral diffusion and/or from exocytosis of non-photobleached receptors supplied either by de novo synthesis or recycling (see Fig. 1). The fraction of immobile and mobile protein can be determined and the mobility and kinetics of the diffusible fraction can be interrogated under basal and stimulated conditions such as agonist application or neuronal activation stimuli such as NMDA or KCl application8,10. 
We describe photobleaching techniques designed to selectively visualize the recovery of fluorescence attributable to exocytosis. Briefly, an ROI is photobleached once as with standard FRAP protocols, followed, after a brief recovery, by repetitive bleaching of the flanking regions. This 'FRAP-FLIP' protocol, developed in our lab, has been used to characterize AMPA receptor trafficking at dendritic spines10, and is applicable to a wide range of trafficking studies to evaluate the intracellular trafficking and exocytosis.

This report describes the use of live cell imaging and photobleach techniques to determine the surface expression, transport pathways and trafficking kinetics of exogenously expressed, pH-sensitive GFP-tagged proteins at the plasma membrane of neurons.

Extracellularly Identifying Motor Neurons for a Muscle Motor Pool in Aplysia californica

In animals with large identified neurons (e.g. mollusks), analysis of motor pools is done using intracellular techniques1,2,3,4. Recently, we developed a technique to extracellularly stimulate and record individual neurons in Aplysia californica5. We now describe a protocol for using this technique to uniquely identify and characterize motor neurons within a motor pool.
This extracellular technique has advantages. First, extracellular electrodes can stimulate and record neurons through the sheath5, so it does not need to be removed. Thus, neurons will be healthier in extracellular experiments than in intracellular ones. Second, if ganglia are rotated by appropriate pinning of the sheath, extracellular electrodes can access neurons on both sides of the ganglion, which makes it easier and more efficient to identify multiple neurons in the same preparation. Third, extracellular electrodes do not need to penetrate cells, and thus can be easily moved back and forth among neurons, causing less damage to them. This is especially useful when one tries to record multiple neurons during repeating motor patterns that may only persist for minutes. Fourth, extracellular electrodes are more flexible than intracellular ones during muscle movements. Intracellular electrodes may pull out and damage neurons during muscle contractions. In contrast, since extracellular electrodes are gently pressed onto the sheath above neurons, they usually stay above the same neuron during muscle contractions, and thus can be used in more intact preparations.
To uniquely identify motor neurons for a motor pool (in particular, the I1/I3 muscle in Aplysia) using extracellular electrodes, one can use features that do not require intracellular measurements as criteria: soma size and location, axonal projection, and muscle innervation4,6,7. For the particular motor pool used to illustrate the technique, we recorded from buccal nerves 2 and 3 to measure axonal projections, and measured the contraction forces of the I1/I3 muscle to determine the pattern of muscle innervation for the individual motor neurons.
We demonstrate the complete process of first identifying motor neurons using muscle innervation, then characterizing their timing during motor patterns, creating a simplified diagnostic method for rapid identification. The simplified and more rapid diagnostic method is superior for more intact preparations, e.g. in the suspended buccal mass preparation8 or in vivo9. This process can also be applied in other motor pools10,11,12 in Aplysia or in other animal systems2,3,13,14.

Examination of Synaptic Vesicle Recycling Using FM Dyes During Evoked, Spontaneous, and Miniature Synaptic Activities

Synaptic vesicles in functional nerve terminals undergo exocytosis and endocytosis. This synaptic vesicle recycling can be effectively analyzed using styryl FM dyes, which reveal membrane turnover. Conventional protocols for the use of FM dyes were designed for analyzing neurons following stimulated (evoked) synaptic activity. Recently, protocols have become available for analyzing the FM signals that accompany weaker synaptic activities, such as spontaneous or miniature synaptic events. Analysis of these small changes in FM signals requires that the imaging system is sufficiently sensitive to detect small changes in intensity, yet that artifactual changes of large amplitude are suppressed. Here we describe a protocol that can be applied to evoked, spontaneous, and miniature synaptic activities, and use cultured hippocampal neurons as an example. This protocol also incorporates a means of assessing the rate of photobleaching of FM dyes, as this is a significant source of artifacts when imaging small changes in intensity.

We describe the use of styryl FM dyes to image synaptic vesicle recycling in functional nerve terminals. This protocol can be applied not only to evoked, but also spontaneous and miniature synaptic activities. The protocol expands the variety of synaptic events that can be effectively evaluated.

Genetic Manipulation of Cerebellar Granule Neurons In Vitro and In Vivo to Study Neuronal Morphology and Migration

Developmental events in the brain including neuronal morphogenesis and migration are highly orchestrated processes. In vitro and in vivo analyses allow for an in-depth characterization to identify pathways involved in these events. Cerebellar granule neurons (CGNs) that are derived from the developing cerebellum are an ideal model system that allows for morphological analyses. Here, we describe a method of how to genetically manipulate CGNs and how to study axono- and dendritogenesis of individual neurons. With this method the effects of RNA interference, overexpression or small molecules can be compared to control neurons. In addition, the rodent cerebellar cortex is an easily accessible in vivo system owing to its predominant postnatal development. We also present an in vivo electroporation technique to genetically manipulate the developing cerebella and describe subsequent cerebellar analyses to assess neuronal morphology and migration.

Ex Vivo Imaging of Postnatal Cerebellar Granule Cell Migration Using Confocal Macroscopy

During postnatal development, immature granule cells (excitatory interneurons) exhibit tangential migration in the external granular layer, and then radial migration in the molecular layer and the Purkinje cell layer to reach the internal granular layer of the cerebellar cortex. Default in migratory processes induces either cell death or misplacement of the neurons, leading to deficits in diverse cerebellar functions. Centripetal granule cell migration involves several mechanisms, such as chemotaxis and extracellular matrix degradation, to guide the cells towards their final position, but the factors that regulate cell migration in each cortical layer are only partially known. In our method, acute cerebellar slices are prepared from P10 rats, granule cells are labeled with a fluorescent cytoplasmic marker and tissues are cultured on membrane inserts from 4 to 10 hr before starting real-time monitoring of cell migration by confocal macroscopy at 37 &#176;C in the presence of CO2. During their migration in the different cortical layers of the cerebellum, granule cells can be exposed to neuropeptide agonists or antagonists, protease inhibitors, blockers of intracellular effectors or even toxic substances such as alcohol or methylmercury to investigate their possible role in the regulation of neuronal migration.

Selective Depletion of Microglia from Cerebellar Granule Cell Cultures Using L-leucine Methyl Ester

Microglia, the resident immunocompetent cells of the CNS, play multifaceted roles in modulating and controlling neuronal function, as well as mediating innate immunity. Primary rodent cell culture models have greatly advanced our understanding of neuronal-glial interactions, but only recently have methods to specifically eliminate microglia from mixed cultures been utilized. One such technique &#8211; described here &#8211; is the use of L-leucine methyl ester, a lysomotropic agent that is internalized by macrophages and microglia, wherein it causes lysosomal disruption and subsequent apoptosis13,14. Experiments using L-leucine methyl ester have the power to identify the contribution of microglia to the surrounding cellular environment under diverse culture conditions. Using a protocol optimized in our laboratory, we describe how to eliminate microglia from P5 rodent cerebellar granule cell culture. This approach allows one to assess the relative impact of microglia on experimental data, as well as determine whether microglia are playing a neuroprotective or neurotoxic role in culture models of neurological conditions, such as stroke, Alzheimer&#8217;s or Parkinson&#8217;s disease.

High-Resolution Quantitative Immunogold Analysis of Membrane Receptors at Retinal Ribbon Synapses

Retinal ganglion cells (RGCs) receive excitatory glutamatergic input from bipolar cells. Synaptic excitation of RGCs is mediated postsynaptically by NMDA receptors (NMDARs) and AMPA receptors (AMPARs). Physiological data have indicated that glutamate receptors at RGCs are expressed not only in postsynaptic but also in perisynaptic or extrasynaptic membrane compartments. However, precise anatomical locations for glutamate receptors at RGC synapses have not been determined. Although a high-resolution quantitative analysis of glutamate receptors at central synapses is widely employed, this approach has had only limited success in the retina. We developed a postembedding immunogold method for analysis of membrane receptors, making it possible to estimate the number, density and variability of these receptors at retinal ribbon synapses. Here we describe the tools, reagents, and the practical steps that are needed for: 1) successful preparation of retinal fixation, 2) freeze-substitution, 3) postembedding immunogold electron microscope (EM) immunocytochemistry and, 4) quantitative visualization of glutamate receptors at ribbon synapses.

Assessment of Neuronal Viability Using Fluorescein Diacetate-Propidium Iodide Double Staining in Cerebellar Granule Neuron Culture

Primary cultured Cerebellar Granule Neurons (CGNs) have been widely used as an in vitro model in neuroscience and neuropharmacology research. However, the co-existence of glial cells and neurons in CGN culture might lead to biases in the accurate assessment of neuronal viability. Fluorescein diacetate (FDA) and Propidium Iodide (PI) double staining has been used to measure cell viability by simultaneously evaluating the viable and dead cells. We used FDA-PI double staining to improve the sensitivities of the colorimetric assays and to evaluate neuronal viability in CGNs. Furthermore, we added blue fluorescent DNA stains (e.g., Hoechst) to improve the accuracy. This protocol describes how to improve the accuracy of assessment of neuronal viability by using these methods in CGN culture. Using this protocol, the number of glial cells can be excluded by using fluorescence microscopy. A similar strategy can be applied to distinguish the unwanted glial cells from neurons in various mixed cell cultures, such as primary cortical culture and hippocampal culture.
