1. Preparation of Liposomes
<ol>
	<li>Calculate the amount of chloroform-suspended stock solutions of 1,2-dioleoyl-sn-glycero-3-phosphocholine (DOPC) and 1,2-dioleoyl-sn-glycero-3-phosphoethanolamine-N-cap biotinyl (Biotin-PE) to make diluted stocks at the desired final concentration. To make final concentrations of 400 &#956;M DOPC and 80 &#956;M Biotin-PE phospholipids at 10 ml each, start by placing 629 &#956;l of 10 mg/ml DOPC and 88 &#956;l 10 mg/ml Biotin-PE into separate glass chromatography tubes. 
	NOTE: it is important to clean glass Hamilton syringes and glass chromatography tubes by cleaning solution (1 L&#160;95% ethanol to 120 ml water containing 60 g potassium hydroxide,KOH), while transferring chloroform-suspended stock solution of DOPC and Biotin-PE.</li>
	<li>Dry the chloroform with a stream of argon in the chemical hood. Seal the chromatography tube by parafilm.</li>
	<li>Subject the newly dried liposomes to a high vacuum in a lyophilizer O/N to remove any residual chloroform. For same-day completion, dry for 60-90 min.</li>
	<li>While the lyophilizer runs, prepare some dilution buffer. For this protocol, prepare 25 ml consisting of 25 mM Tris, pH 8.0; 150 mM NaCl; and 2% (by weight) n-octyl-&#946;-D-glucopyranoside (OG) detergent. Mix the first two ingredients together first, then displace oxygen with argon before adding the dry OG powder. After preparation, filter the OG solution with 0.2 micron cellulose acetate membrane, and store at 4&#176;C.</li>
	<li>In addition, prepare two screw-top bottles of 1 L of Tris-saline buffer at the same concentrations, but without OG. Place a distilled water-cleaned magnetic stir bar in the bottom of each. Prepare 6 additional liters of the Tris-saline buffer. Remove oxygen from all the bottles with argon and place them at 4&#176; C as well.</li>
	<li>After lyophilization, dissolve the dried lipids in the Tris-saline OG buffer to make a 4 mM solution of each. Following the example volumes, add 2 ml to the DOPC tube, and 0.2 ml to the Biotin-PE tube.</li>
	<li>Mix together the biotin-PE lipids with the DOPC lipids. This improves the mobility of the SLB, as the coupled biotin can impair the fluidity of the phosphate head groups. To make a final concentration of 80 &#956;M Biotin-PE, mix 0.2 ml of 4 mM Biotin-PE and 1 ml of 4 mM DOPC. Then add 8.8 ml of the Tris-saline OG buffer.</li>
	<li>For a final concentration of 400 &#956;M DOPC, simply mix 1ml of 4 mM DOPC with 9 ml of Tris-saline OG.</li>
	<li>Fill the sonicator with ice water. Put the glass tube containing the diluted phospholipid in the center of the sonicator by using a utility clamp. Sonicate the diluted phospholipid for 10 min until the solution becomes clear. 
	NOTE: Add ice into the sonicator water bath to keep the temperature low since sonication will generate heat.</li>
	<li>Fill in the tubes with argon to displace the oxygen in the air above the liquid, and seal them with parafilm.</li>
</ol>
2. Dialysis of Liposomes
<ol>
	<li>Cut two sections of dry dialysis tubing (Molecular Weight cut-off: 12-14,000, diameter: 6.4 mm) of appropriate length (in this example, 40 cm), one for each phospholipid dilution, from the roll.</li>
	<li>Rehydrate the tubing sections by allowing them to soak in a 200 ml of distilled water in a glass beaker for 2 min.</li>
	<li>Microwave this for 5 min at a high setting, or at least until the water comes to a boil.</li>
	<li>Tie a knot at one end of each tube and rinse out the interior with a few milliliters of Tris-saline-OG buffer. Thereafter, meticulously squeeze out as much of this wash buffer as possible to minimize the amount of buffer remaining inside.</li>
	<li>In a laminar flow hood, add the diluted phospholipids into each tube and clamp the open ends with a small dialysis tube closure so as to exclude all air. Complete air exclusion will require the sacrifice of a small volume of the sample by clamping below the &#8220;water line&#8221;.</li>
	<li>Immerse the samples in the prepared previously bottles of Tris-saline buffer without OG. Displace oxygen in the bottle with argon before re-sealing and place to stir O/N at 4&#176;.</li>
	<li>Transfer the tubing into a new bottle of Tris-saline buffer without OG every 12 h for at least 3 times.</li>
	<li>Shortly before removal of the dialyzed lipids, prepare a number of small tubes into which to aliquot the lipids by filling each with argon to displace the oxygen.</li>
	<li>After 36 h, take the dialysis bottles into the laminar flow hood and remove the dialysis tubes from the bottles. Have a bench diaper or beaker on hand to collect the wet runoff.</li>
	<li>Cut the dialysis tubing above the clip, then remove the clip and carefully transfer the dialyzed lipid solution via pipet into 1 ml aliquots in pre-prepared tubes filled with argon gas on ice.</li>
	<li>Aliquot the aqueous liposome solution, use the argon stream to displace oxygen again in each tube.</li>
	<li>Store the liposomes at 4&#176;. Do not freeze.</li>
</ol>
3. Determination of Antibody Density on the Lipid Bilayer
<ol>
	<li>Prepare a dilution series of biotinylated, fluorescently-labeled antibody, 50 &#956;l in volume for each dilution, at the following concentrations: 0 nM (blank), 10 nM, 50 nM, 100 nM, and 500 nM. (Hereafter referred to as &#8220;sample series&#8221;).</li>
	<li>Add 1 &#956;l of silica beads into 6 wells of a 96-well v-bottom plate. Be sure to shake the beads well before pipetting, as they tend to settle. 
	NOTE: If having ordered dry beads rather than suspended, follow the manufacturer&#8217;s instructions to dilute.</li>
	<li>To these beads, add 2 &#956;l of mixed DOPC:Biotinyl phospholipids at a 1:1 ratio. Do this for each well.</li>
	<li>Pulse the plate on a vortexer at medium strength 3 times for 10 sec each to encourage interaction with the beads and the phospholipids.</li>
	<li>Add 150 &#956;l of 5% casein to each well. Mix well by pipetting up and down three times.</li>
	<li>Let the plate incubate in the casein solution for 10 min, then wash it out. To wash, fill each well to a total volume of 250 &#956;l with HEPES buffered saline (HBS) with 1% human serum albumin (HSA). Centrifuge at 1,000 x g for 2 min. Pipette out and discard the top 200 &#956;l of supernatant, and repeat twice for a total of three wash cycles.</li>
	<li>Add 50 &#956;l of streptavidin at a 333 ng/ml concentration. Pulse the plate again 3x 10 sec, and let it sit on a shaker for 15 min. Wash 3x as in step 6 to remove unbound streptavidin.</li>
	<li>Add 50 &#956;l of the fluorescently labeled biotinylated antibody from the previously prepared dilution series (see step 3.1) to each well, and replace the plate on the shaker for 20-30 min. Wash 3x as in step 6 to remove unbound antibody.</li>
	<li>After the final wash, resuspend the beads in 100 &#956;l of HBS/1% HSA, then transfer to a FACS tube. Repeat this twice to ensure the efficient removal of all beads from the well, for a total of 300 &#956;l, and do this for each well.</li>
	<li>Bring the resulting tubes to the flow cytometer. It is time to read them.</li>
	<li>Add 1 drop from the bottle marked &#8220;B&#8221; from the fluorescence intensity calibration (FIC) bead kit (hereafter referred to as &#8220;standard series&#8221;) to a FACS tube, and dilute with 300 &#956;l of HBS/1% HSA.</li>
	<li>Read this tube, but do not record the data just yet. For now, simply ensure that the blank beads are properly zeroed. Make a histogram showing the fluorescence of the beads measured in the appropriate channel, then shift the voltage of the excitation laser down until the peak is at the far left side of the histogram.</li>
	<li>Remove the tube and add 1 drop of each of the other 4 tubes in the series (labeled 1 through 4) to the same tube. Now, place the tube in the machine again, and record the resulting data, which should appear as 5 distinct peaks.</li>
	<li>Read each individual tube from the sample series.</li>
	<li>Using FACS analysis software, draw a gate spanning the entire width of each peak in the standard series histogram at the half-maximal point. That&#39;s one gate for each peak. Do the same for each sample. Note the MFI (mean fluorescence intensity) for each gate.</li>
	<li>Using a spreadsheet program input the measured MFI values in the appropriate place. Also input the MESF (Molecules of Equivalent Soluble Fluorochrome) values (average number of fluorescent molecules coating each bead) for each bottle in the standard series. This information can be found by following the directions on the plastic jar the tubes came in.</li>
	<li>Use the spreadsheet will plot the MFI against the MESF values, creating a linear correlation between the number of fluorophores and the measured intensity.</li>
	<li>Use the module of &#8216;proteins &#38; labels&#8217; in the micro-volume spectrophotometer to determine the ratio of dye to protein in the labeled antibody.</li>
	<li>Input the labeling efficiency of the sample protein, the average diameter of the beads coated with lipids, and the MFI value for each entry. The spreadsheet will automatically use the formula from the line graph generated in step 3.16 to compute the MESF values for each protein dilution and the seeding density of the sample protein at each concentration.</li>
</ol>
4. Isolating and Culturing Human NK Cells
<ol>
	<li>Aliquot 15 ml peripheral blood or buffy coat into a 50 ml conical tube. Dilute this blood with PBS containing 1% FBS at the ratio of 1:1.</li>
	<li>Add 13 ml of Ficoll gently to the bottom of the tube with a 10 ml serological pipette.</li>
	<li>Centrifuge this tube for 20 min at 1,200 x g with the accelerator and the break off or at their lowest settings.</li>
	<li>After centrifugation, use a serological pipette to collect the floating cloudy white middle layer of peripheral blood mononuclear cells (PBMCs), which should sit and the intersection between a clear yellow upper layer and a more cloudy pale-colored lower layer, both of which sit above a lowermost layer of red blood cells (RBCs). NOTE Do not to collect any RBCs in collecting the PBMCs.</li>
	<li>Place the collected PBMCs in a new 50 ml conical tube, and dilute to capacity with PBS containing 1% FBS. Centrifuge again, this time with the brake and accelerator on maximum, for 5 min at 300 x g.</li>
	<li>Discard the supernatant and resuspend the cells in 10 ml of PBS containing 1% FBS.</li>
	<li>Count the cells while centrifuging once more at the same settings as in step 4.6.</li>
	<li>Discard the supernatant once more, and resuspend the cells in R10 medium at a density of 10 million cells/ml.</li>
	<li>Take 30 million cells in a 5 ml polystyrene tube, and isolate NK cells using a magnetic separation kit, following the manufacturer&#8217;s instructions. Following isolation, count the cells one more and resuspend at a density of 500,000 cells/ml in R10 complete medium (88% RPMI; 10% FBS; 1% HEPES; 1% sodium pyruvate) supplemented with IL-2 (100 U/ml). Culture at 37&#176; in a CO2 incubator, and replace medium 2-3 times weekly.</li>
</ol>
5. Assembling the Glass-supported Planar Lipid Bilayer
<ol>
	<li>Prepare 100 ml piranha solution by mixing 30% hydrogen peroxide with sulfuric acid at a ratio of 1:3 in a beaker. 
	NOTE: Always carry out work with noxious agents like sulfuric acid in a properly designated chemical fume hood.</li>
	<li>Into this solution, immerse 2 rectangular #1.5 coverslips in piranha solution for 20-30 min. 
	NOTE: It is essential to clean the coverslips by piranha solution.</li>
	<li>While the coverslips are being cleaned, take 1 tube of previously prepared 400 &#956;M DOPC lipids and 1 tube of previously prepared 80 &#956;M Biotin-PE lipids. Transport them on ice to the argon tank.</li>
	<li>Displace oxygen in a new microcentrifuge tube with argon, then add together the DOPC and Biotin-PE at a 1:1 ratio. Specific volume will vary based on experimental needs, but should be at minimum 2 &#956;l&#160;each. Displace oxygen in the mixture tube once more with argon gas, and the individual reagent tubes as well, before returning the latter to the refrigerator.</li>
	<li>After they are finished cleaning, thoroughly rinse the coverslips with distilled water. Set the coverslips out to air dry for a few minutes.</li>
	<li>Withdraw 1.5 &#956;l of the liposome mixture prepared in step 5.4 and aliquot it in a single drop into one of the lane chambers of the chamber slide. The use of 2 drops per lane is typical, but not necessary.</li>
	<li>Quickly and efficiently place the dry coverslip over the droplets. Ensure that the drops are sufficiently spaced so that they do not merge once the coverslip is placed. Furthermore, make sure that the drops remain circular and well-defined, without touching the edges of the chamber walls. Press down firmly in between and around each lane to ensure a watertight seal between the coverslip and slide.</li>
	<li>Mark the positions of the drops using a marker pen</li>
	<li>Pass 100 &#956;l of aqueous 5% casein through the chamber to block the bilayer. Try to make sure that there are no bubbles in the flow chamber.</li>
	<li>Inject 100 &#956;l of streptavidin at a concentration of 333 ng/ml into each lane. Incubate for 10-15 min&#160;at RT. Thereafter, wash by running 3 ml of HBS/1% HSA through each lane to remove the excess streptavidin.</li>
	<li>Add 100 &#956;l of biotinylated fluorescently labeled anti-CD16 such as Alexa Fluor 568 at the protein concentration previously determined to be most effective in section 3. Incubate in the dark for 20-30 min. Wash again by running 3 ml of HBS/1% HSA through each lane.</li>
	<li>Flow 100 &#956;l of D-biotin at a concentration 25 nM through the chamber in order to bind any excess streptavidin and thus eliminate the chance of non-specific binding of streptavidin to the cells.</li>
	<li>Count NK cells and resuspend at a concentration of 500,000/ml in HBS/1% HSA.</li>
	<li>While spinning down the cells, wash the D-biotin out of the chamber with another 3 ml of HBS/1% HSA per lane.</li>
	<li>Check the mobility of ligands on the SLB by fluorescence recovery after photobleaching (FRAP) on a total internal reflection fluorescence (TIRF) or confocal microscopy prior to adding NK cells.</li>
	<li>Once the cells have finished spinning and have been resuspended at the desired concentration, add 100 &#956;l to each lane.</li>
	<li>Place the chamber in a 37&#176; 5% CO2 incubator for 30-60 min.</li>
	<li>After this incubation period, fix the cells with 4% paraformaldehyde at RT for 10-20 min. Wash by running 3 ml of PBS through each lane to remove the paraformaldehyde.</li>
	<li>Add 400 &#956;l blocking buffer (5% normal donkey serum and 0.2% Tritron X-100 in PBS). Incubate at RT for 30 min.</li>
	<li>Stain F-actin and perforin by adding 200 &#956;l of diluted fluorescently-labeled phalloidin (1 unit/ml labeled phalloidin) and fluorescently-labeled anti-perforin mAb (500 ng/ml anti-perforin mAb). Incubate at RT for 1 hr.</li>
	<li>Wash by running 3 ml of PBS. The chamber is ready for the imaging.</li>
</ol>
6. Imaging of the NK Synapse on Lipid Bilayer using STED
<ol>
	<li>Turn on all necessary hardware modules.</li>
	<li>Start up the image analysis software. Enable both resonant scanning and STED modules. After making these selections, wait for about 3-5 min&#160;for the software to initiate.</li>
	<li>Click on the &#8220;Configuration&#8221; tab at the top of the screen.</li>
	<li>Select &#8220;Laser Config&#8221; then turn on the white light and STED 592 nm lasers.</li>
	<li>Choose the 100x objective, and align the excitation laser beam with the 592 nm depletion laser.</li>
	<li>Select the &#8220;Laser Config&#8221; module, turn off the 592 depletion laser, and turn on the 660 nm depletion laser.</li>
	<li>Place the slide upon the stage, over the lens. Bring the cells bound on the demarcated bilayer region into focus using the white light lamp and the oculars.</li>
	<li>Return to the &#8220;Acquisition&#8221; tab, directly to the right of the &#8220;Configuration&#8221; tab.</li>
	<li>Click the &#8220;Switch to Whitelight&#8221; tab, then turn that module on and drag the excitation laser line to the appropriate wavelength.</li>
	<li>Select the desired detector from the list of those available, then set the detection range to encompass the appropriate range of wavelengths. 
	NOTE: NEVER put the detection range directly beneath the excitation beam.</li>
	<li>Click on the &#8220;Seqential&#8221; button in the left-hand &#8220;Acquire&#8221; toolbar to bring up the Sequential Scanning dialogue in the bottom of the left-hand toolbar. This allows the user to add multiple sequences, each with a different excitation beam for a different color. Click &#8220;Between Frames&#8221;, and then set the excitation frequency, detector, and detection range for each additional color as in steps 6.9 and 6.10.</li>
	<li>Once all the settings are optimized, hit &#8220;Start&#8221; to begin the acquisition process.</li>
	<li>Apply the free deconvolution software (Huygens) using a setting designed for STED deconvolution, as described previously13.</li>

The novelty of the current study is that it combines the SLB technique with STED to study NK cell synapses. Previous studies have imaged the lipid bilayer with TIRF to study T cell synapse formation8 and signaling molecule trafficking on the plasma membrane6. Others have described STED imaging of NK cell synapses using antibody-coated glass slides13,14. The hybrid method described herein further builds upon these efforts by imaging the NK cell synapse with the enhanced clarity afforded by super-resolution imaging on the lipid bilayer surface, which better models the dynamic surface of an APC.
Although SLBs are artificial membranes lacking of cytoskeleton, lipid rafts, and other ligands that actual target cells or APCs possess, this technique can recapitulate important features such as the mobility and orientation of ligands. This allows the SLB system to serve as a reductionist approach in dissecting the contribution of individual receptors and ligands to formation of the IS and the dynamics of IS. The most important feature of SLBs is that researchers can combine this technique with high-resolution imaging approaches, such as confocal and TIRF microscopy. The introduction of STED microscopy even further increases this advantage, providing unprecedented insights into IS research and its clinical applications.
One potential criticism of this system is that the SLB does not adequately mimic the complex surface of an APC, thus giving rise to potentially non-physiological anatomical features in the resulting synapses. While it is true that the limited repertoire of surface molecules on the SLB does not fully recapitulate the heterogeneously populated surface of an APC, this limit can also be advantageous in that it allows investigators to determine the influence of individual receptor and ligand interactions on synapse formation.
There are several crucial steps in the process. Among the most critical is that oxidation of the liposomes be prevented through constantly using argon to displace the oxygen in the tube and solution, such as in steps 1.10, 2.6, and 2.11. Oxidation of the lipids will result in decreased lipid mobility, thus impeding the ability of surface proteins to move freely and participate in synaptic structuring. Likewise, it is also crucial to remove all the chloroform in the liposome by lyophilization (step 1.2). In the determination of protein density in the lipid bilayer, it is of importance to first disperse the silicon beads into a homogenous suspension free from clusters. If necessary, sonication of beads can be applied. In the assembling the SLB, the early steps (5.1-5.8) wherein the coverslips are cleaned, the drops are placed, and coverslip is affixed are vital. A mistake in any of these can necessitate starting the experiment over (from the beginning of section 5). For this reason, it is good practice to clean more coverslips than will be needed to save time in case of a mishap.
Non-clustering is the most frequent issue when working with this system. If, when visualizing the cells in the final step, one fails to find any fluorescent synapses, there are a few steps that can be taken. Another stain for the cognate cell-surface receptor can be added to the chamber to verify that the cell has not formed a synapse with the bilayer, While cells can adhere non-specifically to the glass coverslip or bilayer surface, synaptically-involved surface proteins should appear as distinct clusters at the plane of the cell-bilayer interface, whereas unengaged surface proteins should appear as diffuse staining around the perimeter of the cell. Should this method fail, one should check their cells via flow cytometry to ensure that the particular marker one is hoping to study is expressed in adequate abundance on the cell surface. Certain surface proteins are known to be down-regulated over long term in vivo culture.
While this protocol details specifically how to visualize NK cell synapse formation, the SLB system can be used to study synapse formation in any immunocyte imaginable simply by substitution of the primary ligand in step 5.11. Multiple ligands may also be added simultaneously. One also need not use a streptavidin-biotin system for adhering the surface proteins within the bilayer. Nickel-NTA:histidine interactions are also viable. However, due to the high strength and specificity of the streptavidin:biotin interaction, our lab prefers this system. One may also vary the concentration of cells added onto the bilayer from the prescribed density in step 5.13, as well as the duration of the subsequent incubation period in order to observe synapses at different stages of maturation. This can even be done live, although this of course excludes the possibility of visualizing intracellular structures (unless they are already labeled with a fused fluorescent tag; our lab uses a few such altered cell lines). Due to the high degree of customization possible in this protocol, one can use the basic SLB technique, along with STED imaging, to address an incredibly diverse range of questions in immunology, cell biology, and biochemistry, including basic lipid dynamics15, synapse formation16, intracellular signaling17, and tumor cell metastasis18.

The immunological synapse (IS) lies at a critical junction for cell activation and function1. It is the primary medium by which antigen presentation and cell-mediated immunity are carried out. The earliest microscopic studies of synapse formation utilized a cell-cell conjugate system2. The major limitation with this approach is that most of the conjugates will be viewed &#8216;in profile&#8217;, as it were, thus restricting the observer&#39;s view of the synaptic structure itself. In 1999, the Dustin laboratory addressed this limitation by utilizing the glass-supported lipid bilayer (SLB) technique3, which had been pioneered earlier by the McConnel laboratory4,5. This approach disposed of antigen presenting cells (APCs) in favor of a glass-supported planar lipid surface, into which proteins could be attached and move freely in two dimensions. Using this method, Dustin and colleagues were able to peer directly up into the synapse using high resolution fluorescence microscopy, and for the first time get a &#8220;face-to-face&#8221; look at the structure of the IS.
With the use of SLB system, the detail with which the IS can be visualized has been restricted only by the limitations of current imaging techniques6-8. Using standard illumination techniques, the minimum resolution (i.e., minimum distance between two distinct objects wherein they can be distinguished) has been &#60; 200 nm on the basis of Rayleigh&#8217;s criterion9. This limit hinders the imaging of very fine, molecular-scale structures that make up the synapse, and until the development of super-resolution imaging techniques10-12, visualization of these structures was confined to imaging of fixed cells using electron microscopy.
With the recent advent of a variety of super-resolution techniques, such as SIM (structured illumination microscopy), PALM (photoactivated localization microscopy), STORM (stochastical optical reconstruction microscopy), and STED10-12, investigators are now able to study these synaptic structures in unprecedented detail, which has in turn provided an increasingly clarified understanding of the IS. The advantages of STED microscopy have been described before13. Here we describe super-resolution imaging with STED microscopy equipped with the newly-developed 660 nm depletion laser. Compared to the conventional 592 nm depletion laser, the 660 nm laser allows for a broader selection of fluorescent dyes (see http://nanobiophotonics.mpibpc.mpg.de/old/dyes/), especially these red fluorophores.
Other publications have described the STED imaging of NK cell synapses on antibody-coated glass slides13,14. Here, the SLB system is combined with super-resolution STED microscopy to study the NK cell synapse. This technique has the advantage over antibody-coated slides of being a fluid mosaic, in which the embedded surface proteins can move freely in a flat two-dimensional surface (x-y plane). This more faithfully mimics the organic and mobile surface of a target cell, and consequently better recapitulates the formation of a physiologically relevant immune synapse.
The goal of this protocol is to provide the end-user with a detailed description of how to image the immunological synapse of NK cells by combining the SLB system and super-resolution STED microscopy. It will provide the end user with the steps necessary to: prepare the liposomes, construct protein-embedded bilayers, determine the protein density on the lipid bilayers, and acquire super-resolution images using STED microscopy. These techniques are not limited to the field of immunology, and can be broadly utilized across a variety of disciplines.

super-resolution imaging of the natural killer cell immunological synapse on a glass-supported planar lipid bilayer

The glass-supported planar lipid bilayer system has been utilized in a variety of disciplines. One of the most useful applications of this technique has been in the study of immunological synapse formation, due to the ability of the glass-supported planar lipid bilayers to mimic the surface of a target cell while forming a horizontal interface. The recent advances in super-resolution imaging have further allowed scientists to better view the fine details of synapse structure. In this study, one of these advanced techniques, stimulated emission depletion (STED), is utilized to study the structure of natural killer (NK) cell synapses on the supported lipid bilayer. Provided herein is an easy-to-follow protocol detailing: how to prepare raw synthetic phospholipids for use in synthesizing glass-supported bilayers; how to determine how densely protein of a given concentration occupies the bilayer's attachment sites; how to construct a supported lipid bilayer containing antibodies against NK cell activating receptor CD16; and finally, how to image human NK cells on this bilayer using STED super-resolution microscopy, with a focus on distribution of perforin positive lytic granules and filamentous actin at NK synapses. Thus, combining the glass-supported planar lipid bilayer system with STED technique, we demonstrate the feasibility and application of this combined technique, as well as intracellular structures at NK immunological synapse with super-resolution.

Figure 1 shows the result of the antibody density on the lipid bilayer. The principle is to use standard beads to make the standard curve of MESF&#160;versus MFI via flow cytometry (A). The MFI of the sample series was converted into MESF using the standard curve. The antibody density on the lipid bilayer is linearly correlated with the antibody concentration (B). Figure 2 show the triple-color STED image of NK synapse on glass-support planar lipid bilayer. Anti-CD16 antibody on the lipid bilayer accumulates, triggering F-actin formation and the polarization and penetration of perforin through the F-actin mesh at the focal panel of immunological synapse in NK cells. Using this combined approach, one can cleanly observe the microclusters of fluorescently labeled anti-CD16 within the SLB, which directly mirrors the clustering of CD16 on the NK cell. Compared to the conventional confocal image, the structure of CD16 central cluster is more readily discerned in the STED image due to the depleted ambient fluorescence. Furthermore, the ultrastructure of the actin cytoskeleton is seen with significantly improved resolution. Consistent with previous observations16,17, the perforin-positive lytic granules are seen positioned over regions of low F-actin density in the STED image, a crucial detail which is mostly lost in the confocal image.

Facilitating the Analysis of Immunological Data with Visual Analytic Techniques

Visual analytics (VA) has emerged as a new way to analyze large dataset through interactive visual display. We demonstrated the utility and the flexibility of a VA approach in the analysis of biological datasets. Examples of these datasets in immunology include flow cytometry, Luminex data, and genotyping (e.g., single nucleotide polymorphism) data. Contrary to the traditional information visualization approach, VA restores the analysis power in the hands of analyst by allowing the analyst to engage in real-time data exploration process. We selected the VA software called Tableau after evaluating several VA tools. Two types of analysis tasks analysis within and between datasets were demonstrated in the video presentation using an approach called paired analysis. Paired analysis, as defined in VA, is an analysis approach in which a VA tool expert works side-by-side with a domain expert during the analysis. The domain expert is the one who understands the significance of the data, and asks the questions that the collected data might address. The tool expert then creates visualizations to help find patterns in the data that might answer these questions. The short lag-time between the hypothesis generation and the rapid visual display of the data is the main advantage of a VA approach.

Preparation and Use of HIV-1 Infected Primary CD4+ T-Cells as Target Cells in Natural Killer Cell Cytotoxic Assays

Natural killer (NK) cells are a vital component of the innate immune response to virus-infected cells. It is important to understand the ability of NK cells to recognize and lyse HIV-1 infected cells because identifying any aberrancy in NK cell function against HIV-infected cells could potentially lead to therapies that would enhance their cytolytic activity. There is a need to use HIV-infected primary T-cell blasts as target cells rather then infected-T-cell lines in the cytotoxicity assays. T-cell lines, even without infection, are quite susceptible to NK cell lysis. Furthermore, it is necessary to use autologous primary cells to prevent major histocompatibility complex class I mismatches between the target and effector cell that will result in lysis. Early studies evaluating NK cell cytolytic responses to primary HIV-infected cells failed to show significant killing of the infected cells 1,2. However, using HIV-1 infected primary T-cells as target cells in NK cell functional assays has been difficult due the presence of contaminating uninfected cells 3. This inconsistent infected cell to uninfected cell ratio will result in variation in NK cell killing between samples that may not be due to variability in donor NK cell function. Thus, it would be beneficial to work with a purified infected cell population in order to standardize the effector to target cell ratios between experiments 3,4. Here we demonstrate the isolation of a highly purified population of HIV-1 infected cells by taking advantage of HIV-1's ability to down-modulate CD4 on infected cells and the availability of commercial kits to remove dead or dying cells 3-6. The purified infected primary T-cell blasts can then be used as targets in either a degranulation or cytotoxic assay with purified NK cells as the effector population 5-7. Use of NK cells as effectors in a degranulation assay evaluates the ability of an NK cell to release the lytic contents of specialized lysosomes 8 called "cytolytic granules". By staining with a fluorochrome conjugated antibody against CD107a, a lysosomal membrane protein that becomes expressed on the NK cell surface when the cytolytic granules fuse to the plasma membrane, we can determine what percentage of NK cells degranulate in response to target cell recognition. Alternatively, NK cell lytic activity can be evaluated in a cytotoxic assay that allows for the determination of the percentage of target cells lysed by release of 51Cr from within the target cell in the presence of NK cells.

Cytotoxicity assays to measure natural killer cell lytic responses to HIV-infected cells is limited by the purity of the target cells. We demonstrate here the isolation of a highly purified population of HIV-1 infected primary T-cell blasts by taking advantage of HIV-1 s ability to down-modulate CD4.

This cell to cell transfer between CD4+ T cells involves the formation of a virological synapse (VS), which is an F-actin-dependent cell-cell junction formed upon the engagement of HIV-1 envelope gp120 on the infected cell with CD4 and the chemokine receptor (CKR) CCR5 or CXCR4 on the target cell 8. In addition to gp120 and its receptors, other membrane proteins, particularly the adhesion molecule LFA-1 and its ligands, the ICAM family, play a major role in VS formation and virus transmission as they are present on the surface of virus-infected donor cells and target cells, as well as on the envelope of HIV-1 virions1,4,5,6,7,13. VS formation is also accompanied by intracellular signaling events that are transduced as a result of gp120-engagement of its receptors. Indeed, we have recently showed that CD4+ T cell interaction with gp120 induces recruitment and phosphorylation of signaling molecules associated with the TCR signalosome including Lck, CD3&zeta;, ZAP70, LAT, SLP-76, Itk, and PLC&gamma;15.
In this article, we present a method to visualize supramolecular arrangement and membrane-proximal signaling events taking place during VS formation. We take advantage of the glass-supported planar bi-layer system as a reductionist model to represent the surface of HIV-infected cells bearing the viral envelope gp120 and the cellular adhesion molecule ICAM-1. The protocol describes general procedures for monitoring HIV-1 gp120-induced VS assembly and signal activation events that include i) bi-layer preparation and assembly in a flow cell, ii) injection of cells and immunofluorescence staining to detect intracellular signaling molecules on cells interacting with HIV-1 gp120 and ICAM-1 on bi-layers, iii) image acquisition by TIRF microscopy, and iv) data analysis. This system generates high-resolution images of VS interface beyond that achieved with the conventional cell-cell system as it allows detection of distinct clusters of individual molecular components of VS along with specific signaling molecules recruited to these sub-domains.

This article describes a method to visualize formation of an HIV-1 envelope-induced virological synapse on glass supported planar bilayers by total internal reflection fluorescence (TIRF) microscopy. Artificial Antigen Presenting Cell (aAPC) Mediated Activation and Expansion of Natural Killer T Cells

Natural killer T (NKT) cells are a unique subset of T cells that display markers characteristic of both natural killer (NK) cells and T cells1. Unlike classical T cells, NKT cells recognize lipid antigen in the context of CD1 molecules2. NKT cells express an invariant TCR&alpha; chain rearrangement: V&alpha;14J&alpha;18 in mice and V&alpha;24J&alpha;18 in humans, which is associated with V&beta; chains of limited diversity3-6, and are referred to as canonical or invariant NKT (iNKT) cells. Similar to conventional T cells, NKT cells develop from CD4-CD8- thymic precursor T cells following the appropriate signaling by CD1d 7. The potential to utilize NKT cells for therapeutic purposes has significantly increased with the ability to stimulate and expand human NKT cells with &alpha;-Galactosylceramide (&alpha;-GalCer) and a variety of cytokines8. Importantly, these cells retained their original phenotype, secreted cytokines, and displayed cytotoxic function against tumor cell lines. Thus, ex vivo expanded NKT cells remain functional and can be used for adoptive immunotherapy. However, NKT cell based-immunotherapy has been limited by the use of autologous antigen presenting cells and the quantity and quality of these stimulator cells can vary substantially. Monocyte-derived DC from cancer patients have been reported to express reduced levels of costimulatory molecules and produce less inflammatory cytokines9,10. In fact, murine DC rather than autologous APC have been used to test the function of NKT cells from CML patients11. However, this system can only be used for in vitro testing since NKT cells cannot be expanded by murine DC and then used for adoptive immunotherapy. Thus, a standardized system that relies on artificial Antigen Presenting Cells (aAPC) could produce the stimulating effects of DC without the pitfalls of allo- or xenogeneic cells12, 13. Herein, we describe a method for generating CD1d-based aAPC. Since the engagement of the T cell receptor (TCR) by CD1d-antigen complexes is a fundamental requirement of NKT cell activation, antigen: CD1d-Ig complexes provide a reliable method to isolate, activate, and expand effector NKT cell populations.

Visualization of the Immunological Synapse by Dual Color Time-gated Stimulated Emission Depletion (STED) Nanoscopy

Natural killer cells form tightly regulated, finely tuned immunological synapses (IS) in order to lyse virally infected or tumorigenic cells. Dynamic actin reorganization is critical to the function of NK cells and the formation of the IS. Imaging of F-actin at the synapse has traditionally utilized confocal microscopy, however the diffraction limit of light restricts resolution of fluorescence microscopy, including confocal, to approximately 200 nm. Recent advances in imaging technology have enabled the development of subdiffraction limited super-resolution imaging. In order to visualize F-actin architecture at the IS we recapitulate the NK cell cytotoxic synapse by adhering NK cells to activating receptor on glass. We then image proteins of interest using two-color stimulated emission depletion microscopy (STED). This results in &#60;80 nm resolution at the synapse. Herein we describe the steps of sample preparation and the acquisition of images using dual color STED nanoscopy to visualize F-actin at the NK IS. We also illustrate optimization of sample acquisition using Leica SP8 software and time-gated STED. Finally, we utilize Huygens software for post-processing deconvolution of images.

An Endothelial Planar Cell Model for Imaging Immunological Synapse Dynamics

Adaptive immunity is regulated by dynamic interactions between T cells and antigen presenting cells (&#39;APCs&#39;) referred to as &#39;immunological synapses&#39;. Within these intimate cell-cell interfaces discrete sub-cellular clusters of MHC/Ag-TCR, F-actin, adhesion and signaling molecules form and remodel rapidly. These dynamics are thought to be critical determinants of both the efficiency and quality of the immune responses that develop and therefore of protective versus pathologic immunity. Current understanding of immunological synapses with physiologic APCs is limited by the inadequacy of the obtainable imaging resolution. Though artificial substrate models (e.g., planar lipid bilayers) offer excellent resolution and have been extremely valuable tools, they are inherently non-physiologic and oversimplified. Vascular and lymphatic endothelial cells have emerged as an important peripheral tissue (or stromal) compartment of &#39;semi-professional APCs&#39;. These APCs (which express most of the molecular machinery of professional APCs) have the unique feature of forming virtually planar cell surface and are readily transfectable (e.g., with fluorescent protein reporters). Herein a basic approach to implement endothelial cells as a novel and physiologic &#39;planar cellular APC model&#39; for improved imaging and interrogation of fundamental antigenic signaling processes will be described.

Flow Cytometric Analysis of Natural Killer Cell Lytic Activity in Human Whole Blood

NK cell cytotoxicity is a widely used measure to determine the effect of outside intervention on NK cell function. However, the accuracy and reproducibility of this assay can be considered unstable, either because of user&#39;s errors or because of the sensitivity of NK cells to experimental manipulation. To eliminate these issues, a workflow that reduces them to a minimum was established and is presented here. To illustrate, we obtained blood samples, at various time points, from runners (n = 4) that were submitted to an intense bout of exercise. First, NK cells are simultaneously identified and isolated through CD56 tagging and magnetic-based sorting, directly from whole blood and from as little as one milliliter. The sorted NK cells are removed of any reagent or capping antibodies. They can be counted in order to establish an accurate NK cell count per milliliter of blood. Secondly, the sorted NK cells (effectors cells or E) can be mixed with 3,3&#39;-Diotadecyloxacarbocyanine Perchlorate (DiO) tagged K562 cells (target cells or T) at an assay-optimal 1:5 T:E ratio, and analyzed using an imaging flow-cytometer that allows for the visualization of each event and the elimination of any false positive or false negatives (such as doublets or effector cells). This workflow can be completed in about 4 h, and allows for very stable results even when working with human samples. When available, research teams can test several experimental interventions in human subjects, and compare measurements across several time points without compromising the data&#39;s integrity.

Highly Multiplexed, Super-resolution Imaging of T Cells Using madSTORM

Imaging heterogeneous cellular structures using single molecule localization microscopy has been hindered by inadequate localization precision and multiplexing ability. Using fluorescent nano-diamond fiducial markers, we describe the drift correction and alignment procedures required to obtain high precision in single molecule localization microscopy. In addition, a new multiplexing strategy, madSTORM, is described in which multiple molecules are targeted in the same cell using sequential binding and elution of fluorescent antibodies. madSTORM is demonstrated on an activated T cell to visualize the locations of different components within a membrane-bound, multi-protein structure called the T cell receptor microcluster. In addition, application of madSTORM as a general tool for visualization of multi-protein structures is discussed.

A Novel Feeder-free System for Mass Production of Murine Natural Killer Cells In Vitro

Natural killer (NK) cells belong to the innate immune system and are a first-line anti-cancer immune defense; however, they are suppressed in the tumor microenvironment and the underlying mechanism is still largely unknown. The lack of a consistent and reliable source of NK cells limits the research progress of NK cell immunity. Here, we report an in vitro system that can provide high quality and quantity of bone marrow-derived murine NK cells under a feeder-free condition. More importantly, we also demonstrate that siRNA-mediated gene silencing successfully inhibits the E4bp4-dependent NK cell maturation by using this system. Thus, this novel in vitro NK cell differentiating system is a biomaterial solution for immunity research.

Photobleaching Enables Super-resolution Imaging of the FtsZ Ring in the Cyanobacterium Prochlorococcus

Super-resolution microscopy has been widely used to study protein interactions and subcellular structures in many organisms. In photosynthetic organisms, however, the lateral resolution of super-resolution imaging is only ~100 nm. The low resolution is mainly due to the high autofluorescence background of photosynthetic cells caused by high-intensity lasers that are required for super-resolution imaging, such as stochastic optical reconstruction microscopy (STORM). Here, we describe a photobleaching-assisted STORM method which was developed recently for imaging the marine picocyanobacterium Prochlorococcus. After photobleaching, the autofluorescence of Prochlorococcus is effectively reduced so that STORM can be performed with a lateral resolution of ~10 nm. Using this method, we acquire the in vivo three-dimensional (3-D) organization of the FtsZ protein and characterize four different FtsZ ring morphologies during the cell cycle of Prochlorococcus. The method we describe here might be adopted for the super-resolution imaging of other photosynthetic organisms.
